How did Flocke know that not everyone died on the sub?

It is very likely we are dealing with time iterations here. And MIB and Jacob are constants who have seen this story roll over before much like the interesting knowledge that Eloise Hawking has regarding events that cause others to move toward a certain outcome.

Claire said 'so they're all dead?' and he says not all of them. She never said candidates, and neither did he. I'm pretty sure he meant Widmore.

it was a test to see which of the Kwons was a candidate. MIB finds out it was neither. Their child is the the actual candidate. Big problem for MIB.

When he said they're not all dead he was referring to Desmond still being alive.

MIB can't kill candidates (per the young boy in the jungle).
Candidates can't kill themselves (see Jack with Richard and dynamite in Black Rock).
Candidates can kill each other but the killer (and possibly others) would still be alive since candidates can't kill themselves.
So if the bomb went off, at least someone would still have to be alive.

I agree with the last two. I sort of envision that each candidate is like a shackle holding him to the island. As each candidate is killed, a shackle falls off. So he felt Sayid and the Kwon shackle fall off, but knows that there's still three remaining because he can feel them, and obviously can't leave until those are broken. The names in his cave represent the shackles/candidates, and the crossed off names are the ones he's freed from either by their death or disqualification (Kate).

He knew because if all the candidates would have died he would have been instantly free of the island and Jacob's hold.

Flocke can't leave the island unless the candidates are all dead. Since he is still trapped he knows that one or more of them must have survived

Flocke knows that the real candidate cannot die - attempting to blow up the submarine is his way of "filtering" them out.
